Alignment-free Genomic Analysis via a Big Data Spark Platform
2021
Abstract Motivation Alignment-free distance and similarity functions (AF functions, for short) are a well-established alternative to pairwise and multiple sequence alignments for many genomic, metagenomic and epigenomic tasks. Due to data-intensive applications, the computation of AF functions is a Big Data problem, with the recent literature indicating that the development of fast and scalable algorithms computing AF functions is a high-priority task. Somewhat surprisingly, despite the increasing popularity of Big Data technologies in computational biology, the development of a Big Data platform for those tasks has not been pursued, possibly due to its complexity. Results We fill this impo…

Porphyra (Bangiophyceae) Transcriptomes Provide Insights Into Red Algal Development And Metabolism.
2012
The red seaweed Porphyra (Bangiophyceae) and related Bangiales have global economic importance. Here, we report the analysis of a comprehensive transcriptome comprising ca. 4.7 million expressed sequence tag (EST) reads from P. umbilicalis (L.) J. Agardh and P. purpurea (Roth) C. Agardh (ca. 980 Mbp of data generated using 454 FLX pyrosequencing). These ESTs were isolated from the haploid gametophyte (blades from both species) and diploid conchocelis stage (from P. purpurea). In a bioinformatic analysis, only 20% of the contigs were found to encode proteins of known biological function. Comparative analysis of predicted protein functions in mesophilic (including Porphyra) and extremophilic …
Genetic Network construction in CML gene expression profile data analysis
2009
Aim of this paper is to define a new statistical framework to identify central modules in Gaussian Graphical Models (GGMs) estimated by gene expression data measured on a sample of patients with negative molecular response to imatinib. A central module is defined as a module of a GGM which contains genes that are defined differentially expressed.
Cloning and Expression of the mRNA of Human Galectin-4, an S-type Lectin Down-Regulated in Colorectal Cancer
1997
We are interested in the characterization of genes whose expressions in the colon are modified during colorectal carcinogenesis. Our approach was to establish the phenotype of a colon tumor by partial sequencing of a large number of transcripts, then to select mRNAs of potential interest by differential screening with complex probes from normal or cancerous colon. In this paper, we report the cloning and sequencing of a mRNA strongly underexpressed in colorectal cancer. It corresponded to a protein comprising 323 amino acids, that appeared to be human galectin-4 on the basis of 76% and 79% amino acid identity to the rat and pig counterparts, respectively. Tissue distribution analysis showed…
Expression profiling of human fetal growth plate cartilage by EST sequencing.
2005
The differentiation of mesenchymal stem cells into hypertrophic chondrocytes is an integral and multistep process important in pattern formation, endochondral ossification, and postnatal growth of the skeleton. In recent years, novel genes involved in these processes have been identified, but still only little is known about the large-scale gene expression profile during skeletal development. We initiated an expressed sequence tag (EST) project aiming at the identification of genes and pathways involved in this complex process. Candidate genes are expected to be of value for diagnosis and treatment of monogenic and multigenic heritable disorders of the skeleton. Here, we describe the sequen…
Brief an Garlieb H. Merkel
1798
HUMILHAÇÃO, EDUCAÇÃO FÍSICA E FORMAÇAO SUPERIOR EM ACTIVIDADE FÍSICA E CIÊNCIAS DO DESPORTO: UMA AUTOETNOGRAFIA MODERADA
2021
Model Identification of a Network as Compressing Sensing
2013
In many applications, it is important to derive information about the topology and the internal connections of dynamical systems interacting together. Examples can be found in fields as diverse as Economics, Neuroscience and Biochemistry. The paper deals with the problem of deriving a descriptive model of a network, collecting the node outputs as time series with no use of a priori insight on the topology, and unveiling an unknown structure as the estimate of a "sparse Wiener filter". A geometric interpretation of the problem in a pre-Hilbert space for wide-sense stochastic processes is provided. We cast the problem as the optimization of a cost function where a set of parameters are used t…
The impact of irreversible image data compression on post-processing algorithms in computed tomography
2020
PURPOSE: We aimed to evaluate the influence of irreversible image compression at varying levels on image post-processing algorithms (3D volume rendering of angiographs, computer-assisted detection of lung nodules, segmentation and volumetry of liver lesions, and automated evaluation of functional cardiac imaging) in computed tomography (CT). METHODS: Uncompressed CT image data (30 angiographs of the lower limbs, 38 lung exams, 20 liver exams and 30 cardiac exams) were anonymized and subsequently compressed using the JPEG2000 algorithm with compression ratios of 8:1, 10:1, and 15:1. Volume renderings of CT angiographies obtained from compressed and uncompressed data were compared using objec…
